Never such a thing as a silly question! :) You do not need to do any 2 or 3 star alignment before using AstroTortilla. In fact, AstroTortilla replaces star alignments. Star alignments are only there to correct the goto error you inevitably get. AstroTortilla does that for you as you send the telescope to an object, it misses your target and then AstroTortilla analyses your current position with a short exposure, figures out the goto error, corrects it AND adds a point to your star alignment (e.g. on EQMod). This means that not only is AstroTortilla correctly centering your target perfectly but it is also taking the opportunity for doing a "star alignment" in the process so that future goto commands are more accurate as a result.

As far as working with Cartes du Ciel and Stellarium, yes, AstroTortilla is an independent program that works alongside anything you want. You will only need AstroTortilla to correct your goto error when you first slew to your intended target(s). Basically:

1. Set up your telescope as normal.
2. Slew to your target on Cartes du Ciel or Stellarium.
3. Use AstroTortilla to centre your target perfectly. You can close AstroTortilla after it centres your target as it did its job.
4. Image away!

If you are making a mosaic, AstroTortilla is the definitive tool to use as it will ensure that from one night to the next, your target is centred exactly in the same position so that your mosaic segments are always where they should be from one night to the next.

Do you mean the Capture and Solve button is greyed out and cannot be clicked?
You will need to connect to your telescope via ASCOM first and foremost and then perhaps also select something for the camera (ASCOM, Nebulosity, Backyard EOS, File Open dialog, etc - any will do). My Capture and Solve button greys out if I disconnect from both.
